Try Amir Hotel at Harbour Bay,the price for one night stay is around (or about) the same as most transit hotel pricing in Batam.

Nine Days Inn opposite Swissbel Hotel in Harbourbay has transit rate. I think it’s 180k for 3 hours, if memory serves me right. Decent & clean room with free wifi.
